I think that's more of a caveat than anything. Most people don't drink it black, nor have they ever done so, so these health effects apply to the historical typical use of coffee--with a little cream and a little sugar. It makes sense that in our current culture we end up putting way too much sugar and way too much cream to the point that it becomes a meal's worth of extra calories, which over time causes obesity, etc. That is clearly bad.
However, the way that they frame it appears to say that the moment a drop of milk touches the coffee it has lost its health benefits. What about the guy/gal who puts an ounce of milk in his/her cup without any sugar and doesn't increase his/her calorie intake for the day? Is the science saying "Thanks for playing, but you lose anyways"?
Honestly, I think coffee is much like any other plant product. If you drown vegetables in butter and cheese, they're not all that healthy. However, broccoli with a little butter is better than no broccoli at all. I was all in on Crio Bru for awhile. I had a fancy coffee cup, a french press, and some good creamers. Unfortunately I notice a strong correlation between my cup of Crio Bru and an ongoing, persistent case of the runs.
