Essentially a brand new furnace. If my house is at 60 degrees and I set the thermostat to 65 it will heat the house to that temperature and afterwards blow air until I manually flip the switch on the furnace itself, any ideas what it might be?

I'm no expert, but you could check the filter. If it's dirty, it will play games with your furnace.
How big is the room where your thermostat is located? In our first house, the thermostat was in the largest room in the house and it seemed to take a lot longer for it to turn off the furnace when the desired temp was reached. In this house, the thermostat is in a smaller area (the hallway) and it seems to get to the desired temp more quickly. We've had this happen twice in our place (built 2004). Both times it was a bad relay that made the fan keep blowing. So the heat would shut off but the fan would keep going. The second time, I had the electrician (I don't do electrical, other than switch out a fixture or something) put in a more expensive, more reliable model.
